Because you can’t always fly higher than storms. Towering cumulonimbus (“thunderstorm clouds”) are typically 30,000 ft high and can reach well over 60,000 ft, and their effects extend even beyond the cloud formation. Pilots pay very close attention to areas of forecast CB formation and do everything they can to avoid them, but it does happen that you get cornered by a formation.

I got caught in a line of CBs once over Afghanistan. We got out of it fairly quickly, but it still scared the living crap out of me.

Good question. In the southwest deserts of the United States, and I’m guessing elsewhere, cloud heights can reach higher than most aircraft can fly. I’ve seen cloud heights hit 50,000 feet where most commercial aircraft can only reach in the area of 33,000 to 38,000 feet. Off the top of my head, some Gulfstream aircraft have an altitude limit of 52,000 feet. Especially in the summer, storms can grow very big at a pretty fast rate.

So storm clouds are basically masses of water droplets or ice crystals that form when moist air rises and cools in the atmosphere.
Some storm clouds can produce thunderstorms, which are violent weather events that involve lightning, thunder, heavy rain, hail, strong winds and sometimes tornadoes.
Thunderstorms are dangerous for airplanes because they can cause severe turbulence, wind shear, poor visibility and damage to the aircraft.
Planes can fly over storm clouds, but it depends on the type of storm cloud and the altitude of the plane.
Most commercial airplanes cruise at around 35,000 feet or higher, which is above the typical height of storm clouds.
However, some storm clouds can reach up to 60,000 feet or more, which is well above the cruising altitude of most planes.
Pilots try to avoid flying through or near thunderstorms at all costs, because they are very risky and uncomfortable for passengers and crew.




They use their onboard weather radar or guidance from air traffic controllers to navigate around them or turn back if necessary.
Sometimes they can fly over the top of them if the cloud tops are lower than their flight level, but this is not always possible.



Now, hurricanes are huge tropical storms that form over warm ocean waters and have very strong winds, rain and low pressure at their center.
Hurricanes can span hundreds or thousands of miles in diameter and last for days or weeks.
They are also very dangerous for airplanes because they can cause extreme turbulence, wind shear, poor visibility and damage to the aircraft.




But, unlike thunderstorms, hurricanes do not have very high cloud tops.
The tallest convection in a hurricane is usually clustered around the central core of rotation, which is called the eye. The eye is surrounded by a wall of clouds that is the most intense part of the storm. No commercial airplane would ever fly through the eye wall of a hurricane, because that would be suicidal.
But as you get further away from the eye of the hurricane, the flight conditions become more manageable.
Sometimes airlines can file flight plans that actually operate over parts of a hurricane or a tropical storm with little impact.
Of course, this depends on the size and strength of the storm and the availability of alternative routes.
